One game that I think handles this very well is Persona 3 (or 4); the plot literally is broken up into specific days, you can only do so many things on those days, and the game has a finite end date. There aren't sidequests in the sense of an FF game's sidequest, but there are variations in how you tackle things. Specific dungeons are time-limited, but you're always told when that limit is (and you can look ahead to see it.)
It's in my head that there is a game I've played (or seen) where dinking around doing sidequests actually does fuck you as far as specific in-game consequences, but I have no idea what game it was. That's incredibly irritating.
